Using and understanding RepeatMasker.

چکیده
RepeatMasker is a program that screens DNA sequences for interspersed repeats and low-complexity DNA sequences. In this chapter, we present the procedure to routinely use this program on a personal computer.

Using RepeatMasker to identify repetitive elements in genomic sequences.
The RepeatMasker program is used for identifying repetitive elements in nucleotide sequences for further detailed analyses. Users can run RepeatMasker remotely via a Web site, or, for larger input sequences, the program and its dependent programs may be downloaded and run locally on Unix/Linux computers. The protocols in this chapter detail how to use RepeatMasker both remotely and locally to e...
متن کاملAnalysis of transposable element sequences using CENSOR and RepeatMasker.
Eukaryotic genomes are full of repetitive DNA, transposable elements (TEs) in particular, and accordingly there are a number of computational methods that can be used to identify TEs from genomic sequences. We present here a survey of two of the most readily available and widely used bioinformatics applications for the detection, characterization, and analysis of TE sequences in eukaryotic geno...
متن کاملTransposable element annotation of the rice genome
MOTIVATION The high content of repetitive sequences in the genomes of many higher eukaryotes renders the task of annotating them computationally intensive. Presently, the only widely accepted method of searching and annotating transposable elements (TEs) in large genomic sequences is the use of the RepeatMasker program, which identifies new copies of TEs by pairwise sequence comparisons with a ...
متن کاملMaskerAid : a performance enhancement to RepeatMasker
UNLABELLED Identifying and masking repetitive elements is usually the first step when analyzing vertebrate genomic sequence. Current repeat identification software is sensitive but slow, creating a costly bottleneck in large-scale analyses. We have developed MaskerAid, a software enhancement to RepeatMasker that increased the speed of masking more than 30-fold at the most sensitive setting. A...
متن کاملDetecting LTR structures in human genomic sequences using profile hidden Markov models
More than 45% of human genome has been annotated as transposable elements (TEs). The human genome is expanded by the mobilization of these TEs, which they may increase the plasticity and variation of the genome. Long terminal repeat (LTR) retrotransposons are important components in TEs. LTRs include regulatory sites, which the authors believe could be conserved in evolution. Therefore, these s...
